In the 19th century, in the rural villages of China, two young girls named Snow Flower and Lily form a bond that becomes a lifelong friendship. Snow Flower (Nina) comes from a well-off family, while Lily (Sophie) comes from a poor family. Despite their different backgrounds, they find solace in each other's companionship.

As they grow older, the girls face the strict cultural norms imposed on women in their society. They are both subjected to foot binding, an excruciating practice that symbolizes beauty and submission, but also limits their mobility. Bound by tradition, they lament the limited opportunities and lack of freedom they face as females.

To cope with these challenges, Snow Flower and Lily create their own secret code using a unique language. They write in a script called Nu Shu, which only women can understand. This secret code becomes their means of communication, allowing them to freely express their thoughts and dreams when they cannot do so openly.

However, as time passes, their innocent and joyful friendship faces obstacles. Lily becomes envious of Snow Flower's marriage into a wealthy family, while Snow Flower struggles with her own marital difficulties. Misunderstandings and betrayals threaten to tear their relationship apart, leading to a painful estrangement.

Years later, through a series of events, the adult Lily (Bingbing Li) discovers that Snow Flower (Gianna Jun) has been gravely ill and seeks to reconcile their friendship before it's too late. Despite their past grievances, they both rediscover the strength of their bond and the power of their secret language. They realize that true friendship can weather any storm and that the unbreakable connection they share transcends societal expectations.

Throughout the film, Snow Flower and the Secret Fan intertwines the story of these two friends with the modern-day story of Nina and Sophia, descendants of Snow Flower and Lily. Nina and Sophia, living in Shanghai and New York, respectively, learn about their ancestors' extraordinary bond and the importance of preserving their cultural heritage.

As the movie concludes, the two generations of friends understand the significance of the secret fan and the Nu Shu script, as symbols of love, sacrifice, and the enduring power of friendship. Inspired by the strength of their ancestors, Nina and Sophia embrace their heritage and seek to pass down the story of Snow Flower and Lily to future generations.
