In Ghidorah, the Three-Headed Monster, the story begins with a princess from the Asian country of Selgina who arrives in Japan. However, the princess is possessed by an alien consciousness and warns the people about the imminent danger that Earth is facing. She prophesies that a three-headed monster called King Ghidorah will soon arrive and wreak havoc on the planet.
Meanwhile, a reporter named Naoko Shindo and her brother witness a meteorite crash nearby and discover a small, fairy-like creature known as Mothra. The Shindo siblings return the creature to its remote island, where two tiny twin fairies reveal that Mothra was awakened to warn humanity about the upcoming threat of King Ghidorah.
At the same time, Godzilla and Rodan are awakened from their slumber by a volcanic eruption. The monster duo begins causing chaos and destruction, crossing paths with each other several times. Desperate to save humanity, the Shindo siblings and the twin fairies hatch a plan to convince Godzilla and Rodan to put aside their differences and ally with Mothra to fight against King Ghidorah.
