In the aftermath of the atomic bombings, a group of scientists stumble upon an abandoned laboratory in Hiroshima. Inside, they find a mysterious capsule that contains the immortal heart of Frankenstein's monster, which had been transported and hidden in Japan by the Germans during World War II. Unaware of its origin, they take the heart to a different research facility, hoping to unlock its secrets and potentially harness its power for medical advancements.

As the scientists conduct experiments, they inadvertently awaken the dormant consciousness within the heart, giving rise to a new being. This being is not a replicant of the original monster but rather a young boy who possesses incredible strength, resilience, and regenerative abilities. The boy, struggling to understand his existence, escapes from the facility and roams the streets of Hiroshima.

Drawing attention from the media and the military, news spreads about the existence of this wild boy with extraordinary powers. However, the boy's unique presence attracts the attention of an ancient underground creature known as Baragon. As Baragon emerges from its lair beneath the earth, it senses the boy's immense power and views him as a threat.

With the city now under attack by Baragon, the military seeks a way to neutralize the threat while also ensuring the boy's safety. Aware of the boy's origin and the potential to exploit his powers, both the Americans and the Japanese government are in a race against time. They must decide whether to capture and study him or protect him from harm.

As the chaos ensues, the boy's longing for companionship and purpose intensifies. He encounters a compassionate scientist who sees beyond the destructive capabilities of his powers and recognizes the potential for good. Together, they set out to find common ground between the boy's untamed energy and humanity's desire for control.

Frankenstein vs. Baragon explores themes of identity, the consequences of scientific curiosity, and the moral dilemmas surrounding power and vulnerability. Ultimately, it poses the question: Can the boy find acceptance and find a way to integrate into society, or will he forever be viewed as a dangerous monster?
