In Appleseed: Ex Machina, Deunan Knute and her cyborg partner, Briareos Hecatonchires, are both members of ESWAT (Extra Special Weapons and Tactics), an elite paramilitary force that protects the city-state of Olympus. Olympus is a highly advanced society populated by both humans and artificial beings known as Bioroids, who are genetically engineered for a peaceful coexistence.

The plot deepens as terrorists start launching stealth attacks on the city, threatening the delicate balance within Olympus. These terrorists, led by a rogue faction known as "The Argonauts," are cyborg extremists who believe that the peaceful coexistence between humans and Bioroids threatens humanity's freedom. They seek to disrupt the social order and have acquired dangerous nanotechnology that allows them to manipulate people's minds, turning them into violent, mind-controlled zealots.

As these attacks escalate, Deunan becomes the key to saving Olympus. She discovers that her DNA holds the secret to unlocking the full potential of the nanotechnology. With this knowledge, she becomes both a target for the Argonauts and a beacon of hope for Olympus. Deunan, alongside Briareos and her fellow ESWAT members, must navigate a dangerous world of betrayal and conspiracy to uncover the truth behind the attacks.

As Deunan fights to protect Olympus, she uncovers a sinister plot by Talos, the corporation responsible for creating the Bioroids. Talos plans to use the chaos caused by the terrorist attacks to gain control over the city and further their own interests. Deunan, with the help of her allies, must stop Talos before it's too late, unraveling the mysteries behind the attacks and the true nature of Olympus itself.

Throughout the film, Deunan faces personal challenges as well. She struggles with her deep connection to Briareos, who was once fully human but now exists as a cyborg. As their love for each other persists, they must confront the boundaries between human and machine, questioning what it means to be truly human in a world where technology and humanity are rapidly merging.
