Zissou, accompanied by his loyal team of oddball crew members, sets out on his exploration vessel, the Belafonte, to track down and document the mythical shark. Among his crew is Ned Plimpton (Owen Wilson), a young man who believes Zissou is his biological father and joins the expedition seeking a connection with his possible family ties.

During their journey, they encounter various obstacles, including confrontations with pirates on the high seas. Despite these dangers, the team perseveres, staying determined to achieve their goal. Along the way, they also face personal challenges and encounters with figures from Zissou's past, such as his estranged wife, Eleanor (Anjelica Huston).

As the expedition continues, Zissou's relationship with Ned evolves, gradually forming a father-son bond. Meanwhile, Jane Winslett-Richardson (Cate Blanchett), a pregnant journalist, joins the crew to document their adventures and becomes romantically involved with Zissou.
